As is probably pretty clear, our girl here has a bunch of differences from your everyday Terranort. She was made as she is now as a last resort move by a desperate Master Xehanort, imposing his heart upon another Master who hadn't been prepared.
That is, someone who had a better chance of fighting back.
This leads to a few things.
One, regardless of 3D revelations, she's a genuine amnesiac.
This isn't to say she's a blank slate. If she puts her mind to it, she can retrieve specific knowledge of Master Xehanort's, although not so much Aqua's. She's drawn to MX's old habits, old plans. X-Blade, thirteen darknesses, new vessels, blah blah you name it. It's not a conscious thing, though, just a fascination, though she suspects she knows why. If the occasion's right, she'll find herself referring to things that she never knew she knew, and then mentally 'huh' over it.
In settings where she knows about her creation? She doesn't see herself as Master Xehanort. Just plain Xehanort, even if both her halves were Masters. In some ways, she wouldn't want to see herself as the old man in a new body, as she imagines it might be rather strange to think so...! She wouldn't entirely mind access to his memories, though - after all, she was seeking them before she knew who and what she was.
Aqua's at least managed to put a few softer, more positive traits over on her, amplifying the side of MX that wanted to at least see Ven taken care of after Vanitas was created/split off. She cares for her test subjects. She wants to see things done right. She can be loving, kind - but at the same time, this doesn't contradict in her mind with the horrific things she's doing and done. She's the sort who'll hold the hand of a subject as they scream themselves into the darkness, whispering softly that it'll be all over soon... the one thing she is not is cold.
And in some ways that makes things worse...
